Hi first if you see a RT within a RT, remove the internal RT folder, by doing "Cut", and back out to the first "Main" RT folder and "paste" it there. It will say that a RT folder already exists, do you want to replace/continue/etc (*I actually forget the exact verbage), click yes and it will copy over that main folder. It will not delete any open files inside of the main folder (*like your Geometries/Libraries/Texture folders), just add the new RT and those files in that one.  If you have trouble let me know and i will send you some SS's! :)
