What you're going to have to do is rename those bones in the bvh files. It "might" be a V1/V2 compatible file, I'm not sure. (The author said he tried to make it compatible with some Poser figure (Victoria) but I don't know which version offhand.)
What you need is a program to edit the bvh. I used "BVH Hacker" originally developed for Second Life but easily useable with these great CM bvh files.

There are several sites describing how to use bvh hacker. Google 'em up and open the bvh files. It helps GREATLY to also reduce the frames in these files. BVH Hacker has a utility in it for that as well.
Rename the bones in the files you are tweaking according to whatever figure you are using. You might have to put in further tweaks as well.
Good luck!
PS - I played around with these and used bvh hacker for fixes. I had no problems making them useable for V4's skeleton. (Same as M4/A4/Girl4/etc..) I also used bvh play: http://sites.google.com/a/cgspeed.com/cgspeed/bvhplay to view the files but, it chokes on some of them, IIRC.
